the whole point of the intake butterfly is to be a restriction to drop boost pressure so more egr can be drawn in. if egr is blocked off, the butterfly will restrict air flow and you will get higher EGT's due to that.
you should see that in the AFR graph as well. AFR should go leaner when the butterfly opens.
if you pulled the vac hose off that would also disable the shutdown butterfly and cause rough shutdown. thats why the butterfly mod connects the egr butterfly actuator and shutdown actuator together. you need both for the engine shutdown to work.
you shouldn't get run on unless injectors are leaking or burning engine oil.
